Derksen, coming off three consecutive missed cuts, stands at nine-under-par 135 for a two-shot lead over Wook-Soon Kang (69) and Thongchai Jaidee (71).
The 35-year-old Dutchman was one of only a handful of players who were able to break 70 on Friday as windy, rainy conditions struck Pinx Golf Club.
"It was a difficult day," said Derksen. "Every par was actually a good hole, and I managed to even squeeze in a few birdies."
First round co-leaders Mark Brown and Gonzalo Fernandez-Castano were among those who struggled.
Brown shot a one-over 73 and shares fourth place with Pablo Martin (69) and Alessandro Tadini (71) at six-under 138. Fernandez-Castano stumbled to a 74 and is among six players tied for seventh at five-under 139.
Top stars Ernie Els (142), Henrik Stenson (142), Lee Westwood (144) and Fred Couples (145) all made the cut, which fell at one-over 145 following a day of tough scoring.
Defending champion Graeme McDowell shot a 73 and missed the cut at five-over 149.
Derksen began his second round with a birdie at the 10th hole. He collected two further birdies on the back nine, at the 15th and 17th holes, to make the turn in 33 shots.
He made his third birdie in five holes at No. 1, but stumbled to a bogey at the next hole -- his first dropped shot of the tournament. Derksen birdied the third to reach 11-under par, then dumped two shots with a double-bogey at the fourth.
Derksen ended the round with a birdie at the ninth hole and heads into the weekend seeking his third European Tour win. His last victory came at the 2005 Madeira Island Open.
"I hit one bad drive, which was on No. 4, and made a double-bogey there. That happens under these conditions," said Derksen. "If you hit one bad shot on the wrong hole, you're going to get a big number."
Considering the conditions, Jaidee, who opened the tournament with a 66 on Thursday, did well to record three birdies and two bogeys.
"I'm very happy with that," he said.
Kang, who posted four birdies and just one bogey, was pleased with his shot-making.
"I got the ball very close to the pin, but because of the very strong winds, unfortunately I had to miss a few putting shots or opportunities," he said. "Despite the very bad weather, I played very hard, and I think that has led to the good results that I achieved."
